Abstract: The hypothalamus plays a key role in the regulation of metabolism and energy homeostasis, as well as several other fundamental body functions, which makes this highly conserved brain region of central importance in obesity research.Recent advances in single-cell RNA sequencing (sc-seq) have revealed the massive heterogeneity of hypothalamic neurons through a multitude of studies conducted in mouse. However, until now a unified catalog of the heterogeneous neuronal cell types is still lacking. Here, sc-seq integration algorithms are systematically evaluated and the best-performing method, single-cell variational inference (scvi), is utilized to build an integrated reference atlas "HypoMap" of the murine hypothalamus consisting of 384,925 cells across 18 data sets. This includes a novel single-nucleus RNA sequencing (sn-seq) data set that is used to reveal hypothalamic neurons activated after fasting.Using data collected from SmartSeq2 and bulk RNA sequencing of selected neuronal
