Layer-specific wide-field calcium imaging of neocortical activity
Year: 2025
Type: dataset
Abstract: This dataset accompanies a study on layer-specific wide-field calcium imaging in awake mice and contains the processed data and analysis outputs needed to reproduce the manuscript's findings. The dataset is organized around three components: First, light scattering characterization: radial intensity profiles measured in wild-type mice quantifying how light scatters as a function of cortical source depth, and deriving layer-specific spatial deconvolution kernels. Additionally with Monte Carlo simulation code for modeling depth-dependent light scattering. Second, layer-specific resting-state functional connectivity: radial fluorescence trace profiles and functional connectivity matrices from spontaneous activity recorded across L2/3, L5, and L6 in transgenic mice, supporting analysis of region-to-region connectivity patterns across cortical layers. Third, single-whisker stimulation responses: imaging traces with and without deconvolution using the experimentally-derived spatial kernels, allowing assessment of cortical activation spread with improved layer-specific accuracy. Results indicate that large-scale resting-state connectivity in pyramidal cells is broadly consistent across cortical layers, with subtle region-to-region differences and layer-dependent variation in correlation magnitude. A total of 26 adult male mice (1–4 months) were used: 6 wild-type (C57BL/6) and 20 triple-transgenic mice expressing GCaMP6f in excitatory neocortical neurons of L2/3 (n = 8; Rasgrf2-2A-dCre;CamK2a-tTA;TITL-GCaMP6f), L5 (n = 6; Rbp4-Cre;CamK2a-tTA;TITL-GCaMP6f), and L6 (n = 6; Ntsr1-Cre;CamK2a-tTA;TITL-GCaMP6f). Triple-transgenic lines were generated by crossing CamK2a-tTA;TITL-GCaMP6f double transgenics with layer-specific Cre driver lines (JAX #016198, #024103, and #022864 for L2/3, L5, and L6, respectively).
