proteome_qexp: Analysis code for Local fluctuations in proteome length distributions encode lineage-specific gene family expansions
Year: 2026
Type: software
Abstract: The analysis takes 22 reference proteomes (with Pfam annotations) from UniProtKB and: 1. Fits Boltzmann-Gibbs exponential, Tsallis q-exponential, and log-normal distributions to each proteome.2. Detects residual peaks against the q-exponential and log-normal references using a dual-reference parametric bootstrap protocol.3. Identifies the dominant Pfam accession at each robust peak in a ±15 aa window and computes fold-enrichment over the proteome-wide background.4. Applies post-detection merging of adjacent peaks sharing the same dominant Pfam accession.5. Cross-validates against log-normal mixture decomposition (auxiliary check).6. Produces Figures 1–4 of the main text and the data underlying Tables I, II, SI, SII.
