Abstract: Analysis code for "Chance, lineage and host factors differentially sculpt the evolution of VHL-related clear cell renal cell carcinoma". The repository is a codebook covering the analysis from preprocessed data through to the final figures. It contains a shared configuration and input-loading layer, the per-figure preprocessing scripts that assemble each figure's data bundle, and one combined script per figure that draws the main and supplementary panels, writes the figure statistics file, and assembles the corresponding supplementary table workbook. Seven figure scripts in R and two companion scripts in Python cover the full figure set. Given the inputs, the code produces the 140 figure panels, the per-figure statistics files, the supplementary table workbooks Table S1 to Table S7, and the per-figure source data workbooks.
