Abstract: GSEA of Hallmark gene sets among genes associated with distance from archetype Bar plot stratified by archetype and categorized by pathway type to show significant positive associations (FDR<0.05) of mSigDB “Hallmark” gene sets with distance from archetypes using Gene Set Enrichment Analysis. Using limma with a model that included distance from the archetype, study, and RNA quality (Methods) as fixed effects and patient as a random effect, genes were ranked by t-statistic for their association with distance from each archetype. Bars are colored based on value of normalized enrichment score for each gene set, and only sets with a positive normalized enrichment score and FDR<0.05 are shown.
