Abstract: This report presents Version 1.0 of the Earth BioGenome Project (EBP) Annotation Recommended Tools, developed to accompany the EBP Annotation Standards. It provides a curated list of tools that members of the EBP Annotation Subcommittee have found useful across different stages of the genome annotation process. The recommendations cover repeat masking, short- and long-read alignment, transcript reconstruction, protein-to-genome alignment, protein-coding gene prediction, annotation projection, functional annotation, and non-coding gene prediction. The list was assembled in 2024 and is intended as practical guidance rather than an exhaustive catalogue of available tools.
