NAFLD and bladder urothelial carcinoma transcriptome overlap: analysis code and derived results

Abstract: Analysis code, derived result tables, figures and the pre-specified analysis plan for a study of direction-consistent differential gene expression between non-alcoholic fatty liver disease (GSE89632, GSE126848) and bladder urothelial carcinoma (TCGA-BLCA). Contains the complete pipeline in Python, the output and provenance record of every stage, the full direction-consistent gene table and enrichment table untruncated, and the analysis plan with its thresholds fixed before any data were examined together with the amendments made afterwards. Raw input data is not included: all three datasets are public and are better obtained from the Gene Expression Omnibus and the NCI Genomic Data Commons. The provenance files record exactly which files were retrieved, when, and with what checksums. The five folders are uploaded as one zip archive each because the repository accepts at most 100 files per record. README.md and MANIFEST.tsv are left unpacked.
