Abstract: Overview This repository contains data and analysis code accompanying the manuscript: "Diet, Development, and Discontinuity: How Metamorphosis Reshapes Individual Behavioural Variance in Xenopus tropicalis" Detailed methods are described in the associated paper. Files and Variables Data Files XenopusDevelopmentDiet.csv Behavioral data from assays measuring how long tadpoles took to emerge from a shelter. Column Description TadpoleID Unique numerical identifier for each individual TrialID Trial number (1st–8th assay for this individual) columnvid Video Identifier LR Side of the video for this individual (Left = L, Right =R) Behav Assay type (Act=familiar environment, or Ex = unfamiliar environment) Camera Which camera recorded on (A1/A2/B1/B2) Clutch Clutch this individual came from Date_Spawn The date that the clutch that this individual comes from spawned TadpoleFeed Dietary Treatment at the tadpole stage (HF/LF) FrpgFeed Dietary Treatment at the adull stage (HF/LF) SVL Size of the individual (snout-vent length, in cm) Year Year the assay was done. date Date the assay was done. age_days the age of the individual when this assay was done (in days) age_trial1 The age of the individual at the first trial of this set of assays DistanceMoved PRIMARY RESPONSE VARIABLE: Distance moved during the assay (in mm) Analysis Files FinalModelXenopusDietDevo.R R script for statistical analyses, including: Bayesian double hierarchical generalized linear model (DHGLM) fitting for life stage and cross life stage models Posterior distributions and HPDI intervals for pairwise differences Repeatability analysis fit_tad.Rds fit_froglet.Rds fit_juv.Rds fit_cross_stage.RdsSaved brms model objects for the fitted Bayesian hierarchical models. Load directly into R to inspect model outputs without re-running computationally intensive fitting. EigentensorDecomposition.R R script for eigentensor decomposition. eigentensor_checkpoint_timeout_2000.Rds Saved eigentensor decomposition output to avoid rerunning computationally intensive decomposition. ExamineEigentensorOutput.R R script for examining the output of eigentensor decomposition. Software Requirements All analyses were conducted in R v4.3.3 (r-project.org). RStudio is optional but recommended (posit.co). R packages listed with within the scripts.
