HyperScore-Driven Optimized Nucleotide Sequence Design for Targeted CRISPR-Cas9 Activity: A Constraint Satisfaction Optimization Approach

Year: 2025
Type: article
Abstract: **Abstract:** The design of highly specific and efficient guide RNAs (gRNAs) for CRISPR-Cas9 systems remains a critical bottleneck in genome editing. This paper introduces a novel hybrid scoring system, HyperScore, integrating logical consistency, novelty, impact forecasting, reproducibility, and meta-evaluation, to optimize nucleotide sequence design for targeted CRISPR-Cas9 activity. Beyond simple target specificity, the framework incorporates predicted off-target effects, chromatin accessibility, and RNA stability to maximize on-target efficacy while minimizing undesirable side effects. The commercial potential lies in accelerated development of gene therapies and precise genome engineering tools for agricultural and industrial applications, shrinking design cycles from months to days and boosting gene editing success rates by an estimated 20-30%. --- *This document is a part of the Freederia Research Archive.
