Abstract: Raw Bruker MALDI-TOF/TOF acquisition files, processed peak lists, and machine-readable Mascot-derived identification results for eight 2-DE protein spots (2, 3, 9, 16, 21, 23, 26, and 27) from the cecal mucosa of Cherry Valley broiler ducks. The dataset supports the MALDI-identified subset of the manuscript ‘Dietary zeolite and sex influence gut microbiota, the cecal mucosal proteome and intestinal homeostasis in Cherry Valley broiler ducks’. It does not contain the nanoLC-MS/MS raw data for the other 27 spots or Oxford Nanopore 16S FASTQ reads.
